I've tried another way to join co-op that seems to work. Both my friend and I start up Far Cry 3, and he sets up a co-op lobby. I use Alt-Tab to get back to Uplay, and use the Uplay chat to join my friends game lobby. Then click on the game icon to switch back into the game. very clunky, but it may work for you.
Your friend keeps all their progression as a player, and retains any cash, guns, perks or loot they earn (except items unlocked by missions). Usefully, Far Cry 5 keeps players together

MULTIPLAYER Challenge your friends but watch your back you never know who your true friends are and who might betray you! All the single player technical features are also present in multiplayer mode.
